OK had a couple more issues along the way, nothing I did worked. So, I did a full backup, tested the upgrade of mysql server and client on another machine, then did it in production. Both before and after upgrade I ran repaired all tables, then did another backup. So here we are, hope things go smoothly now.

At one point a couple of tables were getting corrupted and on repair records were lost. This is where backups come in handy. I restored about 6 total lost users. They have different id's now, but everything else is the same (the sigs weren't reset).

I've been working with the nice folks from FreeBSD ports on this for the past couple of hours and some suggestions were made that I've tried. Thanks to their help we're back up.
